หลังจากที่ชนะยูกิแล้ว ราฟาเอลก็กลับไปกับอาเมลด้าโดยมีริวซากิและฮางะติดตามไปด้วย บอกว่าอยากจะเป็นพรรคพวกด้วยและแข็งแกร่งขึ้นเหมือนกับไม ในขณะเดียวกันพวกยูกิและโจวโนะอุจิก็เดินทางกลับมาหลังจากที่ยูกิแพ้การ Duel กับราฟาเอล อันซุและรีเบกก้าเข้าใจผิดว่ายูกิชนะ ฮอนดะบอกว่าจริงๆ แล้วยูกิแพ้ อันซุงงเพราะว่าถ้าหากยูกิแพ้ก็ต้องเสียดวงวิญญาณไปไม่น่าจะกลับมายืนอยู่ตรงนี้ได้ และก็ต้องตกใจอีกครั้งเมื่อรู้ว่าดวงวิญญาณที่เสียไปนั้นเป็นดวงวิญญาณของยูกิเจ้าของร่าง ยูกิสารภาพว่าเป็นความผิดของตนเองที่ไม่ฟังคำเตือนและคำห้ามของคู่หูไม่ให้ใช้การ์ด The Seal of Orichalcos ทำให้ตนต้องพ่ายแพ้ในเกมส์และคู่หูของตนก็เสียสละดวงวิญญาณไปแทนดวงวิญญาณของตน รีเบกก้าช็อคและโทษยูกิทำไมกลายเป็นยูกิที่รอดกลับมาและขอให้เอา Darling ของเธอคืนมา ยูกิไม่พูดอะไรได้แต่โทษตัวเอง โจวโนะอุจิทนฟังไม่ได้จึงต่อยยูกิพยายามปลุกให้รู้สึกตัวและถามว่าจิตใจของ Duelist ที่แท้จริงหายไปไหนหมดแล้ว โอกาสที่จะช่วยยูกิออกมาจะต้องมีแน่นอน

ราฟาเอลและอาเมลด้าพาริวซากิและฮางะมาที่บริษัทของ Doom ที่ตั้งอยู่ในเมือง ราฟาเอลรายงานผลความสำเร็จที่สามารถนำดวงวิญญาณของฟาโรห์ไร้ชื่อมาได้แล้ว แต่ดาร์ซบอกว่านั่นไม่ใช่ดวงวิญญาณของฟาโรห์แต่เป็นดวงวิญญาณของยูกิเ้จ้าของร่าง ราฟาเอลงงว่าตนพลาดได้อย่างไรและพร้อมที่จะกลับไปแก้ตัวใหม่ แต่ทว่าริวซากิและฮางะก็เข้ามาขัดจังหวะบอกว่าอยากได้พลังที่แข็งแกร่งขึ้นเพื่อที่จะแก้แค้นโจวโนะอุจิและยูกิที่พวกตนเคยพ่ายแพ้ให้เมื่อครั้นที่เกาะ Duelist Kingdom ดาร์ซจึงให้โอกาสทั้ง 2 คนทดสอบโดยมอบการ์ดเปล่าให้พร้อมกับหินเรืองแสง 2 ชิ้นที่มีพลังของ Orichalcos อยู่ หากทั้ง 2 สามารถหยิบหินนี้ได้ก็จะได้ครอบครองพลังอันนั้นแต่ถ้าพลาดก็จะต้องสูญเสียดวงวิญญาณให้กับ Queen ทั้งฮางะและริวซากิยอมรับการทดสอบและได้กลายเป็นนักรบของ Doom ในที่สุด ทั้ง 2 คนถูกพาเข้าไปในห้องการ์ดและให้เลือกการ์ดเอาไปใช้ในการต่อสู้ได้ตามใจชอบ ดาร์ซจึงมอบให้งานล่าดวงวิญญาณของโจวโนะอุจิและฟาโรห์ให้กับ Dinosour ริวซากิ และ Insect ฮางะ

ยูกิและเพื่อนๆ กำลังถกปัญหาเกี่ยวกับ Doom และวิธีการที่จะช่วยยูกิออกมาให้ได้ ศาสตราจารย์ Hopskin เองก็เล่าเรื่องเกี่ยวกับซากปรักหักพังที่พบใต้ทะเลที่เป็นส่วนหนึ่งของเมืองในตำนานแอตแลนติส และพลังของ Orichalcos ที่จะนำคำตัดสินลงมาบนโลกที่โสมมนั้นก็ต้องพึ่งพาพลังของการ์ดเทพเจ้าและดวงวิญญาณของ Duelists เช่นเดียวกัน แล้วทุกคนก็ย้อนกลับมาที่เรื่องของ Doom ว่าอยู่ที่ไหนและจะไปหาได้ยังไง

อีกด้านที่ Kaiba Corporation ไคบะเองก็ใช้กำลังของบริษัทค้นหาว่า Doom อยู่ที่ไหน โมคุบะบอกพี่ชายของตนว่าตนกังวลเรื่องของอาเมลด้ามากที่น้องชายของเขาถูำกกองทหารของ Kaiba Corporation ในอดีตฆ่าตาย ไคบะได้แต่บอกน้องชายตนว่ายังไงหากไม่กำจัด Doom ทิ้งแล้วอนาคตของ Kaiba Corporation ก็จะไม่มีเช่นกัน แล้วไคบะก็ได้รับการติดต่อจากโจวโนะอุจิบอกว่ามีเรื่องอยากให้ช่วย อยากให้ไคบะช่วยใช้กำลังของบริษัทพาไปหาพวก Doom หน่อยและก็เผลอพลั้งปากพูดไปว่าถ้าไม่รีบกำจัด Doom ดวงวิญญาณของยูกิอีกคนก็จะ... พอไคบะเห็นสีหน้ายูกิและรู้ว่ายูกิแพ้มาก็โมโหมาก ถามว่าเจ้าแห่ง Duelist ที่ Duel Tower อย่างยูกิแพ้ได้ยังไงกัน ว่าแล้วก็ปฏิเสธไม่ช่วยอะไรทั้งสิ้น พวกโจวโนะอุจิจึงต้องเริ่มการเดินทางใหม่เองเพื่อตามหา Doom และช่วยเหลือยูกิออกมา...

A taken soul

After defeating Yugi, Raphael is returning with Almelda. Haga and Ryuusaki are also following them to see the boss of Doom because they would like to gain greater power as Mai. On the other side, Yugi, Jyoonouchi, Honda and Otogi come back to Hopskin's home. Rebacca and Anzu understand that Yugi wins. Otogi tells them the truth that Yugi lost. Anzu and Rebecca are shocked. Anzu doesn't understand how Yugi can come back without losing his soul under the Seal of Orichalcos. Yugi tells them that it was his fault. In fact, his soul should have been taken instead of little Yugi's soul. Little Yugi came to his place, so he was safe. Rebecca much gets angry, asks him why he is here and Mutou Yugi is gone and tells him to take her darling back. Yugi says nothing and only blames himself, so Jyoonouchi punches him to wake him up. He asks Yugi whether his true heart of duelist is gone. There must be other possible ways to save little Yugi from Doom.

Raphael and Amelda with Haga and Ryuusaki come to the main company of Doom in the city. Raphael reports that he already succeeded in taking nameless Pharaoh's soul. Dartz, the boss of Doom, admires his done. However, he tells Raphael that it isn' soul of Pharaoh but Mutou Yugi's soul. Raphael wonders how he missed. So, Dartz shows him the image of Mutou Yugi sealed in a tablet. Then he has Raphael hunt Pharaoh's soul again. Yet, Ryuusaki and Haga introduce them to Dartz and ask for Orichalcos power to be greater. They would like to revenge Jyoonouchi and Yugi because once they were defeated at Duelist Kingdom. Having Orichalcos power, both Haga and Ryuusaki need to be tested. Dartz gives them two plain cards and two bright fragments. If they can catch the fragments, they will gain Orichalcos power. Otherwise, their souls will be sacrificed to the Queen. Both Haga and Ryuusaki accept the test and finally become warriors of Doom. Dartz lets them into card room and choose any cards they want to duel. He also assigns Dinosour Ryuusaki and Insect Haga hunt Jyoonouchi's and Pharaoh's souls.

Yugi and his friends are discussing about Doom. Professor Hopskin gets up and tells him about Doom relating to the lost legendary world, Atlantis. That power of Orichalcos can bring judgement upon the world requires power of gods and souls. Anyway, eveybody tries to find out where Doom is and how to go there.

At Kaiba Corporation, Kaiba is also seeking for Doom. Mokuba expresses a lot of concern about Amelda and his brother killed by Kaiba Corporation's military. Kaiba tells him that if he can't get rid of Doom, the future of Kaiba Corporation will be gone. Then he gets a call from Jyoonouchi who needs some help. Everybody would like to see Doom and asks for power of Kaiba Corporation to take him and his friends there. Jyoonouchi slips off his words about soul of Mutou Yugi. Kaiba notices Yugi's face. He is shocked when he realized that Yugi was defeated. He much gets angry and complains how such the king of duelist at Duel Tower like Yugi lost. So, Kaiba refuses to give any help. Finally, everybody has to continue his or her own journey by train to seek for Doom and save little Yugi.
