ด้านนักรบทั้ง 3 คนที่เดินทางมาถึงฐานเกาะกลางทะเลก็มอบการ์ดเทพเจ้าใหักับ Dartz หัวหน้าของตน Dartz ต้องการใช้พลังของการ์ดเทพเจ้าทั้ง 3 รวมทั้งดวงวิญญาณของ Duelist ในการปลุกราชินีให้ตื่นขึ้นนั่นเอง

คืนนั้นยูกิทั้ง 2 ต่างก็กังวลจนนอนไม่หลับ ยูกิเองก็หลับกระสับกระส่ายด้วยเสียงเรียกจากหญิงสาวให้ช่วยเหลือจากภายในตัวต่อปริศนาัพันปี ว่าแล้วยูกิก็ตื่นขึ้นมาใ้ห้ห้องของจิตใจของยูกิอีกคนหนึ่ง ทั้ง 2 คนต่างก็ช่วยกันเปิดประตูในห้องของจิตใจของตนเพื่อหาที่มาของเสียงขอความช่วยเหลือนั้นแต่ก็ไม่พบอะไร ทว่ากลับพบคลีโบ้นำทางไปสู่ประตูที่แท้จริง ยูกิทั้ง 2 เห็นเงาของหญิงสาววิ่งผ่านไปจึงตามเข้าไปและก็ตกไปอยู่ในอีกมิติหนึ่ง ที่นั่นทั้ง 2 คนพบปราสาทและ Dark Monster ที่มีดวงตาใหญ่สีเหลืองกำลังดูดกิน Monster ต่าง ๆ เข้าไปอยู่ ยูกิทั้ง 2 คนถูกดึงเข้าไปในปราสาทนั้นและพบกับมังกรที่ถูกปิดผนึกอยู่ 3 ตัว และแล้วเจ้าของเสียงขอความช่วยเหลือนั้นหรือก็คือ Black Magician Girl ก็โผล่ออกมานั่นเอง ตนบอกว่าที่นี่คือโลกของ Monster ที่กำลังถูกปีศาจ Monster นั้นคุกคามอยู่ Monster ทั้งหลายถูกดูดเข้าไปในนั้นจนเหลือ Moster ในปราสาทไม่กี่ตัวเท่าที่เห็นเท่าันั้น มังกรทั้ง 3 เป็นมังกรที่คอยปกป้องโลกของ Monster แห่งนี้ที่กำลังหลับไหลอยู่ ต้องเป็นนักรบที่มีจิตใจของ Duelist ที่แท้จริงเท่านั้นจึงจะสามารถปลดผนึกมังกรไร้ชื่อเหล่านี้ได้ ยูกิทั้ง 2 ในฐานะผู้ถูกเลือกจึงช่วยกันดึงดาบที่ปิดผนึกมังกรออกซะ มังกรตัวแรกที่ถูกปลดผนึกนั่นก็คือ Timaeus นั่นเอง หลังจากนั้นยูกิก็ตื่นขึ้นและเห็นแสงออร่ามาจากท้องฟ้ายามค่ำคืน แสงนี้สว่างไปทั่วเมืองโดมิโนะ ยูกิจึงหยิบ Duel Disk วิ่งไปที่ใจกลางเมืองโดมิโนะและพบกับพวกโจวโนะอุจิที่นั่น แสออร่าบนท้องฟ้าเริ่มขยายใหญ่ขึ้นเป็นผลึกแก้วสีเขียวและค่อยๆ แตกออกปรากฎเป็นรูปตาขนาดใหญ่ที่สีเหลืองที่กำลังดูดเหล่า Monster ที่ผู้คนคิดว่าออกมาจากเกมส์เข้าไป ผู้อยู่เบื้องหลังตานี้ก็คือ Dartz นั่นเอง Dartz ใช้พลังโจมตีจากตาใส่ยูกิที่อยู่กลางเมืองในขณะที่คนอื่น ๆ หลบได้ทัน ยูกิสังเกตเห็นแสงบางอย่างพุ่งเข้าไปใน Deck ใน Duel Disk ของตนพอจั่วการ์ดใบนั้นออกมาก็เป็นการ์ดมังกร Timaeus ทำให้ยูกิเชื่อว่าสิ่งที่ตนเห็นนั้นไม่ใช่ความฝัน ว่าแล้วยูกิก็ขอยืมพลังจากการ์ดนั้นเรียกมังกร Timaeus ออกมาโจมตีต้านพลังของ Dartz กลับไปได้สำเร็จ ทว่าออกร่าที่เป็นผลึกแก้วสีเขียวกลับแตกกระจายเป็นชิ้น ๆ ตกลงสู่พื้นโลก...

A nameless dragon Timaeus

Yugi and his friends went to see Professor Hawkins, grandfather of Rebecca and a friend of Sugoroku, at Domino Museum. Professor Hawkins knows about the past life of Yugi as the Nameless Pharaoh. He is a person who travels around the world and studies about history and archeology, especially the details about ancient Egypt, where Yugi comes from. Yugi asks him how, whatever he found, could match the current situation. Professor Hawkins gives Yugi some pictures of a carved stone with Duel Monsters images on them. He found them at a temple during his exploration. They present the fact that Duel Monsters might really have existed in the world around 10,000 years ago and also involves with Egypt 3,000 years ago. Honda disagrees with him because he believes that Duel Monsters are created by the technology of Kaiba Corporation. Anyway, the Professor reminds him that the real creator is Pegasus J. Crawford, whose inspiration came from the monster tablets in Egypt. Rebecca is furious that her grandfather's theory is rejected. However, Jounouchi strongly believes that opinion because after the battle against a shadow game and the God card, he feels the existence of Duel Monsters. Rebecca additionally explains some things that were difficult to understand. It is hard to believe that such a child like her can understand that. Rebecca shocks everybody when she says that she is a university student because of her talents. Then Yugi shows the Professor the glowing stone he got from the duel yesterday. Professor feels that it is similar to the glowing stones embedded in the eyes of a woman’s statue found inside the temple. Anyhow, he would like to keep it and learn more about it. Whenever he gets more information, he will let Yugi know. Before leaving the museum, only Yugi heard some girl voice asking for help.

The 3 warriors submit the 3 God cards they got to their leader, Dartz who needs power of 3 Gods and souls of duelists to awaken the queen.

That night, both Yugi and his dark half are getting very anxious that they can't sleep. The regular Yugi hears the girl’s voice asking for help again. It comes from the millennium Puzzle. Both Yugi and Yami get up to go inside Yami's maze mind. They work together help to find the source of that voice but they find nothing. Suddenly, Kuribo appears in Yami’s mind and leads them to the real door. Behind the door, they were brought to the Duel Monsters world that is being threatened by a giant one-eyed monster. Both Yugi and Yami go inside a castle and see 3 sealed dragons. Then, the owner of voice finally appears. She is the Black Magician Girl. She lets them know that they are in the Duel Monster World now and it is in danger. The evil monster absorbs her friends into itself until there are very few monsters left in the castle. The three dragons, the only monsters protecting this world, are sealed. Only chosen warriors with the heart of a duelist can unseal them. Thus, both Yugi and Yami together help to unseal the dragon by drawing a sword from it. When the dragon woke both Yugi and Yami named it as Timaeus. Then Yugi wakes up and notices that there is an aura appearing on the night sky. He hurries into Domino City with his Duel Disk. The aura is shaped like a green crystal and cracking out into the giant monster that Yugi saw in his Duel Monster World. The person who is behind this monster is Dartz. This monster was absorbing the Duel Monsters that were supposed to come out from Duel Monster Game into itself. Yugi came and saw his friends who were also at Domino City. Anyway, Dartz tells the monster to strongly attack the nameless Pharaoh. Yugi then sees a light going into his deck in the Duel Disk. When he draws a card, it turns out to be Timaeus. Thus, he believes that whatever he saw wasn't a dream. Yugi summons Timaeus out and uses it's power to attack and strike Dartz’s back. The evil monster is destroyed into green glowing pieces falling down to earth...
