การต่อสู้พร้อมกับศัตรูใหม่ได้เริ่มต้นขึ้นเมื่อยานสำรวจได้ค้นพบวิหารลึกลับใต้ทะเล คางะและริวซากิเดินมาเจอกันในเมืองพูดกันเรื่องการ์ดเทพเจ้าที่ต่างก็จะแย่งมาครอบครองกันให้ได้ แต่ทั้งคู่กับได้พบกับชายปริศนาที่ท้าดวลด้วย Duel Disk รูปร่างแปลกประหลาด พลางบอกว่ามีดวงวิญญาณเป็นเดิมพันหากพ่ายแพ้... ที่โรงเรียนอันซุคุยกับพวกโจวโนะอุจิกังวลเรื่องของยูกิและตัดสินใจจะตามไป ยูกิตั้งใจจะไปที่พิพิฑภัณฑ์โดมิโนะคนเดียว แต่ก็พบเพื่อนๆ ตามมาให้กำลังใจ เมื่อยูกิโชว์การ์ดแห่งเทพเจ้าต่อหน้าศิลาหินก็เกิดแสงสว่างขึ้นที่ตัวต่อปริศนาพันปี แต่ทว่ามีใครบางคนกำลังทำพิธีกรรมบางอย่างได้ปิดผนึกศิลาหินและพลังของการ์ดเทพเจ้านี้เอาไว้ แล้วพวกยูกิก็ได้ยินเสียงคนโวยวายมาจากนอกพิพิธภัณฑ์ ปรากฏว่า Monster จากเกมส์ Duel Monster หลุดออกมาทั่วเมือง ทุกคนจึงไปหาสาเหตุที่ Kaiba Corporation ซึ่งนักข่าวต่างก็ถามหาสาเหตุและตามตัวประธานบริษัทซึ่งตอนนี้อยู่ที่อเมริกา Kaiba Corporation บอกว่า Monster เหล่านี้ไม่เกี่ยวข้องอะไรกับบริษัท ไม่รู้ว่ามาจากไหนเหมือนกัน ระหว่างทางพวกยูกิเจอริวซากิกับคางะอยู่ในสภาพไร้สติ พูดอะไรประหลาด ๆ ก็ไม่ได้สนใจจึงผ่านไป คืนนั้นทุกคนดูข่าวอยู่ที่บ้านยูกิ ไคบะก็ออกข่าวเช่นกัน คุณปู่ของยูกิกำลังขัดสีจ้องมองการ์ดเทพเจ้าของยูกิอย่างปลาบปลื้ม แต่แล้วพวกยูกิก็ได้ยินเสียงคุณปู่ร้องและก็พบว่าการ์ดเทพเจ้าได้ถูกใครขโมยไปแล้ว พอวิ่งตามออกไปก็พบเทพเจ้าราห์ โอเบลิซและโอซิลิซถูกเรียกออกมา ยูกิประหลาดใจเพราะนอกจากผู้ครอบครองไอเท็มพันปีแล้วไม่น่ามีใครเรียกเทพเจ้าออกมาได้อีก ว่าแล้วก็ปรากฏร่างของกลุ่มชายปริศนาขี่มอเตอร์ไซด์ออกมาท้าให้ยูกิไปสู้บนตึกก่อสร้าง คนเหล่านี้เรียกยูกิว่าฟาโรห์และรู้ความลับของไอเท็มพันปี โจวโนะอุจิบอกว่ายูกิเป็นเจ้าแห่งเกมส์แล้วไม่น่าจะเป็นห่วง เกมส์นี้ไม่ใช่เกมส์แห่งความมืดแต่ต้องเดิมพันด้วยดวงวิญญาณของฟาโรห์ ยูกิประหลาดใจเมื่อเห็นศัตรูใช้การ์ดวงกลมไสยเวทย์ Origal Curse ที่เป็นพลังแห่งความมืดและสามารถปิดผนึกพลังของไทเท็มพันปีได้ด้วย ทำให้พวกยูกินึกถึงริวซากิและคางะที่พูดอะไรประหลาดๆ ออกมา แต่แล้วก็ยิ่งงงเข้าไปใหญ่เมื่อเห็นเทพเจ้าโอเบลิซถูกเรียกออกมาได้ทั้งๆ ที่ศัตรูไม่ได้เป็นผู้ครอบครองไอเท็มพันปี แต่พระเจ้าที่ออกมากลายเป็นพระเจ้าแห่งความมืดหรือ Dark Obelisk ที่ถูกพลังแห่งความมืดเข้าครอบครอง อีกด้านหนึ่งก็กลุ่มคนปริศนาอีก 3 คนกำลังจับตามองการ Duel ครั้งนี้อยู่้เช่นกัน...

[ English Summary ]

New rival and battle are coming when a survey marine saw a mysterious cathedral under the sea... In the city, Ryuusaki and Kaga are discussing about god cards. Then they see a mysterious man challenging them to have a duel with a strange duel disk. Also, they have to gamble their souls in this duel... Yugi decide to go to Domino museum alone. Anyway, his friend, Honda, Jyoonouchi and Anzu, follow him there. Yugi stands in front of the tablet and shows his 3 god cards. The light is coming out from a millennium puzzle on the table to the god cards. However, someone is performing a dark ritual at the same time. Then the tablet is sealed. Yugi fails revealing a secret of the teblet. He and his friends hear loud noise from outside museum. Many monsters from Duel Monster Game are around the city. They think that this may be because of Kaiba Technology. Anyway, Kaiba is in American and has no opinion on this situation. At night, everybody is watching news at Yugi's home. Yugi hears his grandfather's voice and sees that his god cards were stolen. When they follow out, they see Ra, Obelisk and Osilisk summonned in the city. Yugi wonders how a person who isn't a millennium item possessor can summon gods. Yugi is challenged to have a duel by a mysterious guy. His groups call Yugi Pharoah and they also know a secret of millennium items. Jyoonouchi doesn't much concern because now he realizes that Yugi is the king of game. Anyway, Yugi is surprise again when he has to gamble his soul with this duel. The opponent uses a dark power and Oracle Curse Ring to seal a millennium puzzle's power of Yugi. He also summons Dark Obelisk despite that he isn't a millennium item possessor...
