The second year of Judai started once the first season had ended. Judai and his friends now become the second-grade students. There are many changes among dorm members: Kaiser has turned pro, Hayato has left the school to pursue his artist dream with Pegasus' company, Sho is promoted to Ra Yellow, and the new first-grade student, [Tyranno Kenzan], comes to join the gang. The new adventure begins by the coming of freshmen in Obelisk Blue with threatening behaviors. One of them is a pro duelist in Pro Leage named [Edo Phoenix], and another one is his manager named [Saiou Takuma]. Edo is seeking for his enemy through his career by the lead of Saiou who has the power to foresee the future by his tarot cards. He can determine people's destiny and see the result of any duel in advance. Saiou is also the leader of [Association of Light] that seems to be a main spot of this season. He tries to dye the whole world white, taking people into his white organization, starting at Duel Academia. Nobody knows his real intention. Defeating Manjoume, Saiou uses him change the school into the white group. More people are brought into Association of Light. Kaiser Ryou is also in trouble in Pro League after defeated by Edo. The last hope remains in Judai who obtains the new power of Neos deck and who is the only one able to overcome the prediction of Saiou.

After such a long journey, Principle Samejima returns to Duel Academia and declares the opening of GX World Tournament. He travels around the world to give GX medal to qualified duelists capable of joining this game. The duelists, including pro duelists and strong candidates from other duel schools all over the world, are going to participate in this grand battle. The duel stage will be all over Duel Academia island. The loser will lose his or her GX medal to the winner. The last two who have obtianed the most GX medals will go to battle in the final round. Judai and his friends are gonna confront against various potential duelists from all over the world. Other the other side, Sho is preparing for his decisive match against his dear brother who has turned evil already, while Saiou starts moving to follow his intention with Association of Light. The tournament to judge the world duel king has already begun.
